Multi Species Cog Analysis Optimized
Jupyter notebook from the COG Functional Category Analysis project.
Multi-Species COG Analysis (Optimized)¶
Optimization: Query all species in a single Spark SQL query instead of 32 separate queries.
This reduces:
- Round-trips to Spark: 96 queries → 1 query
- Total execution time: ~30 min → ~5 min (estimated)
The bottleneck is query execution, not data transfer (data is only ~500KB).

Single optimized query for all species¶
Key optimization: Use IN clause to get all species in one query, let Spark handle the parallelization.
